Confused/Frustrated by travel

I have some questions regarding how to travel from one region or area to another. Is the only way to move from one region/area to another through some sort of gates/portals? Or by using a Transit Shrine? Have only been playing a short time, and have tried flying in the general direction of adjacent areas/regions (according to the world map), but I constantly run into invisible walls and see a message stating something to the effect"You cannot go there".

I found two gates in Hakain's Crossing (North Capital Gate and South Capital Gate) through which I can access Hakanas Highlands...are the gates and/or the Transit Shrines the only way to move from Hakain's Crossing to Hakanas Highlands?

Main story Quest sent me to the Sea of Hakanas, by way of a Whale-like ship/ferry. I returned to Hakain's Crossing later via my Recall Stone...now to return to Sea of Hakanas am I able to fly there with my familiar, or do I have to use a Transit Shrine or the Whale ship/ferry?

For areas/regions I have not been to as yet, I do not have the option to use a Transit Shrine, as it will only take me to places I have already "discovered"...so does that mean I cannot go to areas/regions I've not previously visited, until the main story Quests take me there? For example I was not able to find a route to fly from Hakanas Highlands to the Sea of Hakanas, and have been unable to find a route through from Hakanas Highlands to Parna's Coast, even though the World Map makes it look like they are physically adjacent. I was trying to "discover" the other regions by flying there on my familiar, but have been blocked and see the "you cannot go there" message.

If I knew that Transit Shrines and/or recall stones, etc. are only way to travel from one region/area to another I won't waste further time and frustration trying to find paths or routes through to other areas. The two gates I mentioned above are clearly labeled on my map...but in other areas/regions I do not see any gates on the map...is this because I have not advanced through the Quest-line far enough? (Currently my next step is "The Frozen Mines"). As I advance through the main story Quest-line will more gates/portals appear on the Map?
